Due to the comparatively short distance, you won't make a big saving if you book ahead online.

Book early and save: Yes

Online bookings open: around 6 months ahead

The train service between Stockholm and Uppsala is split between

(1) SJ IC trains can be the cheapest of all if you're booking more than a few weeks ahead, though the cheapest tickets for those trains will be departure specific and can't be refunded if you subsequently change your travel plans.

(2) SJ Regional trains - which provide the most frequent service

(3) other SJ Local trains - which around 20mins slower than the Regional and InterCity trains, but will be more expensive if you're booking ahead, as tickets are not discounted for those trains.

The SJ website won't indicate if a train is an InterCity, Regional or Local until you select a journey; so choose the journey at a departure time and price that suits - and don't be concerned as to which train you will be taking for such a comparatively short journey.

SJ Guide

SJ is the national rail operator in Sweden, so journeys within Sweden can be booked online on its relatively simple to use ticketing service, which is convenient, as there are significant savings to be made on long-distance express journeys.
SJ now also sells tickets for journeys by Snalltaget trains, but not the Flix and MTR services which compete with SJ on the Stockholm to Gothenburg route.

SJ also sells tickets for journeys by train between Sweden and both Denmark and Norway.
